Sounds like a simple case of not having enough circulation and aeration for gas exchange to take place, The result being stressed and oxygen starved fish and ultimately disease such as marine velvet. an increase in aeration, surface movement and overall turnover will dramatically improve the situation which is possibly being exacerbated by algae growth, it being a newish setup. Once Amyloodinium has taken effect, only quinine or copper will deal with the problem. Quinine is fully to almost reef safe but hard to get hold of.
